First off, even with preferExternal parts of the app go to internal storage. Second, using adb install the entire .apk is copied there (as you found out already) prior to be installed. Might be a "deadly combination" if you're already low on storage. Have you tried to adb push the .apk to your SD card, and then using adb pm install to get it installed? Does that succeed?

I doubt the device has a virus (unless it's running Windows – in which case your question is off-topic here: there is no known virus for Android, only AntiVirus (whatever that's good for)). For transferring contacts, please check our relevant questions – that already has been answered multiple times. Oh, same for messages ;)

Solution is to explain with a few more words what's going on (and what you're trying to achieve). /system is usually mounted read-only – so unless you remount it read-write, not even root can write there :)

If you really didn't install any app after the factory-reset, and the problem is still present, that leaves only pre-installed software as a cause (unless some malware was able to exploit some bug to install itself to the system partition). Maybe you can update your question with a screenshot for additional details?

Maybe you could edit your question and add some more details, to bring in some light. If unsure how: just describe the situation you're talking about, like "I open <app_name> and see a new message, containing a (phone number?). Now I want to save that number in <where>. How to do that?"

Just follow the steps described above. From what I've read on your Github page, not too many changes are required. I'd suggest /usr/local/bin as the place for the binaries, though (actually, I use the manual approach as described in my answer (just updated it now) – and have the binaries in ~/bin (didn't need a system-wide install yet). // PS: The ones most in need will be our poor Windows fellows. Most of them are lost when it comes to "manual work" #D

Not for me, I have no Mac (I'm a Linux user). But thanks, others might prefer an easy point-and-click solution :)
