Sorry, but this site is not designed for discussions. If you want to gather thoughts and feedback from people then you may want to consider visiting somewhere like XDA or Reddit. Your second question is basically answered by Will I still receive OTA updates after rooting my Nexus 5? (the original asker had a Nexus 5, but the same should apply here).

Could you be more specific? What file are you referring to, exactly? An .apk file? Something else?

From a file manager? From an adb shell? Are you looking to set this up purely for navigation within the filesystem, or do you have another goal, like trying to get an app to recognize files in separate locations?

Android never ships with root access (su) unless you use a custom ROM. You need to root your device.

That's discussion related to updating from one version of CM to another. In that case you're right, you generally don't need to do a factory reset. That's not what this question is asking about, however. When installing CM for the first time, it is still recommended (and typically required) to perform a factory reset in order to prevent the device from getting stuck in a boot loop.

"Invalid syntax" suggests a problem with your Python script. Either that or monkeyrunner doesn't accept the path as a quoted string (I would think that's less likely, but I've never used it). It doesn't appear to point to a missing executable anywhere, though.

Based on the source, it looks like the .bat file simply invokes the Java runtime. I don't see references to an executable anywhere. Are you sure there's supposed to be a .exe file? What output do you receive if you try to run your scripts?

As Izzy alludes to, fastboot is a different completely separate boot mode. If adb is recognizing your device then fastboot won't be able to communicate with it, because it is not running on the device's side. Try adb reboot bootloader before issuing the fastboot commands.
