I installed a theme on CyanogenMod 13 that is incompatible. Now my System UI keeps crashing.

I can't find it with the file manager. How can I delete the theme?

Is there any way I could fix this without reinstalling or factory resetting?

This XDA thread suggests removing the 'theme' folder from /data/system if you have a custom recovery installed. I haven't tested this. – LJD200 Jan 24 '16 at 12:43
  • Delete the folder in /data/app/incompatible_theme/ and /data/data/incompatible_theme/ mentioned here. CM Stock theme will be restored after a reboot. – Manubhargav Jan 24 '16 at 17:50

Although I'm still on CM12.1, I can relate to you.

Reboot to Safe Mode. Go to Settings > Apps > (Your Theme). Uninstall it.

Hope this answers your question.
